Please explain why in my Dynadot account it shows 2 charges for 1 transaction (domain renewal) when I:
1) funded my Dynadot account with $10 (shown as prepaid with credit card)
2) renewed my domain

From the accounting it appears I paid 2x for the single transaction.

You submitted two separate orders. On the 15th, you added a prepay order to add funds to your account. On the 17th, you submitted the renewal order and used your account balance for payment.
